I agree with Bill. Moodle is the best tool and it should cover all your needs. I am using moodle for all my classes and I am very satisfied.
 
I do not think that you will need an independent wiki because moodle includes a wiki that you could easily use to have your student collaborate on documents.
 
I would suggest you to visit my moodle classes, but they are available in Greek language (in case you can read Greek the link is http://polres.polsci.auth.gr)

I think you have already found your best bet: Moodle. Although I haven't looked at it in a year so I don't know how it has continued to develop. I have used Moodle for classes and it works well.  

Or it may be that Moodle and an independent wiki, such as pbwiki, is what you are looking for.
